The correct answer is Symphony of the Night. All other answers are objectively wrong. Anyone who doesn't answer Symphony of the Night either never played it or is a dirty liar.
However, excluding Symphony of the Night (because come on, comparing other games to it is not exactly fair), I'd say La-Mulana.
(Also, why haven't they gotten a version of Symphony of the Night onto Steam by now?)

Funny thing is, you usually see Super Metroid as the #1 spot on most online "Top 10" list. SotN had been my favorite for a very long time though, and I truly think the only reason La-Mulana took it's place, for me, is how challenging La-Mulana is. Even back when SotN first came out, as much fun as it was, it was far from being a challenge, and that has always been something I love in my games!

La-Mulana is one of the best but I doubt I'll ever beat it, Viy's attacks are just too hard to deal with.

Axe with randc.exe+mekuri.exe is useful against Viy. I don't remember if you can get flail whip and software for improving whips before him, which should be even better.
Silver shield helps for tiny fires he lets out when his eye pops out.
If the laser attack gives you problems, you need to git gud.

Cave Story+ was probably my favourite one followed by either Castlevania: Circle of the Moon or Castlevania: Order of Ecclesia though I did like what I played for Guacamelee so far. Super Metroid and Metroid Fusion too of course.
Not sure if Rogue Legacy counts or not.

Rogue Legacy, to me, feels like a cross between a Metroidvania game and a Rogue-lite game. I absolutely LOVE the game though, picked it up when it first came out on Steam and is always one of the few games I always have installed. I just found out they are releasing it on Xbox One, so I can see myself buying it again.
Also, I find it funny about the bump, as I just edited this thread to put it into the right category.

Aquaria has already been mentioned, as has Cave Story, but how about Project Black Sun? Not as good as the previously mentioned games (nor as good as Super Metroid or Castlevania: Symphony of the night), but still a good (and very challenging) Metroidvania title. Game can be found Here (and cost 1,5€).

Metroidvania games have been a long time favorite genre for me and I am always looking for new games in this genre to check out that I may not have known about. Figured I'd ask around here on the forums and see what others like as well as share one of my all time favorites.
Currently, one of my favorites is one I still have yet to even beat. The game is very challanging, not because it's hard, but because some of the puzzles are very hard to figure out, while some puzzles don't even seem like it's a puzzle when it actually is. That game is La-Mulana.

LA-MULANA is an “Archaeological Ruin Exploration Action Game” in which you search inside ancient ruins, seeking out the “Secret Treasure of Life” – which sleeps in the sprawling ruins of “LA-MULANA” and is said to be the beginning of all civilization. Apart from the plethora of traps lying in wait to stop intruders, there are also monsters on the prowl, protecting the ruins. Head for the innermost depths of the ruins while solving a variety of mysteries, fending off monsters, and disarming traps. La-Mulana 2 is being Kickstarted as we speak and I hope it comes. If you are a fan of Metroidvania style games and love challenging ones, this is a must own!
