Tony Hawk's Underground 2

Not because of the story (which was actually awesome), but because of the multiplayer mode. People still play online. This game will have it's 10th anniversary next year.

Hard one. Deus Ex: Human Revolution is a game I really enjoyed, but the Half-Life series (and the Black Mesa remake) are good games as well!

My favorite game of all-time is probably a tie between Final Fantasy VI, Suikoden II, Shadow Hearts, Shadow Hearts: Covenant, Persona 2: Innocent Sin, Rogue Galaxy, Breath of Fire II, Star Ocean: The Second Story, Lost Odyssey, Tales of Phantasia, Xenogears, and Vampire the Masquerade: Bloodlines.

There's really no way I can just pick one as I think all of those are amazing games.
