Hmm...at least Baldur's Gate 2 ending. Can remember anything else right now. The Longest Journey and Dreamfall are surely emotional but I can't remember crying. I feel depressed when playing Max Payne games since I relate but that isn't cryworthy.

When Aerith died
This scene pretty much broke my childhood.
From recent ones I remember two games - To The Moon and Papo & Yo. I didn't cry at the end of TWD S1 but I was pretty close.

End of FF7. Not the end of Disc 1. I made a connection at the end of FF7 that I don't think a lot of people did. See, I found the story of Aerith's adoptive mother particularly sad to start with, how she waited and waited for her husband (boyfriend?) to come home from war, but he never did. Then she found baby Aerith and took her in, right? So Aerith dies, and that was more shocking than sad, but really I felt sad for her mother. Then the explanation of Lifestream, basically being the souls (well, they said life energy) of the people who died before. So that lady watching Barret's little girl, Marlene, I think that was Aerith's mother. So when Marlene wakes up and thinks of Aerith, then five minutes later Lifestream is saving everyone, I just think of Aerith, and her adoptive mother's husband (boyfriend?) and all the others working to save the world... yeah, feels. Again, I may have been reading more into it than was there, but still.
Oh—Fable 2. Partly because of how dumb it was, so as to be disqualified per the OP, but the sister being killed in the prologue. But the part that really bothered me was that at the end, your wish to bring your family back was considered a 'bad' ending. Swore off the franchise and anything from Peter Molyneux after Fable 2 pulled that crap. But how at the end, the hero saves his (or her) sister after all that, and because she was saved, and not all the slaves, she can't bear to look at him (or her), so she goes away. So a mixture of both. It was genuinely sad, but dumb of the story to be written that way.

When there's a sad moment in a movie there will be tears in my eyes - I mean, something usually gets in them and I shed a year or two. However with video games it has to be really sad and I have to be immersed into the story completely.
The game that really made me cry from the start to the end was Mass Effect 3. I played ME1 and ME2 in a row before ME3 with a Shepard that was supposed to be me with every decision. I breathed and lived Mass Effect 3. And... and Thane.

Felt sorry for Thane, he was a true comrade. But I was really sad when I saw Shepard sacrificing himself for the greater good. I know it was what he had to do, but him being killed in the process, I don't know . . . I just couldn't accept the idea.

It was so sad, I was in shock when the game ended, and had to watch Youtube videos about it to ease my pain for the next hours. I also have a huge love for Thane, so... that part really got me. :(

I find it somehow similar to the Kaidan - Ashley moment, when you have to choose between them in the first game. The idea of losing either one of them upset me, even though Ashley was a bit racist. Played the whole trilogy a second time just for that bit and to see how it influences the game. I still haven't made up my mind about which one of those choices is best.

And no,I don't mean crying in frustration because of how dumb/weird it is/crying because you want it so much and no monies/etc. I mean crying because the plot is sad.
Being the emotionless bastard I am,I never did. Closest thing was a few years ago when I read Narcissu,(try it out - it's free) but I just said to myself "that is really sad" and went on. I never found anything with a story even close to being as sad as this. I know it made a lot of people(who ain't as heartless as me) cry.
So,is there any game the made you cry?
