Minecraft because I've played it more than any other game I believe. Other good ones are Cave Story, Terraria and Super Meat Boy.

Dwarf Fortress, hands down best style for indie developer to develop their game. Features keep pouring in as long as support is sufficient.
Sadly it isn't meant for everyone, and modding community keeps it running on graphical side. Ofcourse there are other copycats even on steam too already. Gnomoria I think it's name is.

Dwarf Fortress is an awesome game and I spend hundreds of hours in Fortress-mode already.
Sadly Toady didn't update in over a year and is mostly working on Adventure-mode stuff. Sure that stuff will pour into Fortress-mode, but we already have so many other rogue-likes. There is no game that is like Fortress-mode, i wish he would concentrate more time on Fortress-mode than on Adventure-mode. You can see that people slowly but surely lose interest in the game and stop donating to him. I hope he wraps that stuff up soon and releases a new version of the game. But i fear that it will be an unbalanced mess with countless bugs that break the game and make it unplayable for many months. I hope he fixes those bugs in small updates this time. I know the game is free and he is living from donations but his fanbase isn't growing if he takes so much time between updates.

If I had to narrow it down, I'd say that it's a dead tie between Don't Starve and FTL: Faster Than Light.
Both games are incredible and Don't Starve still receives by-monthly updates!
I've been on a serious FTL kick lately, I recently started playing with the Captain's Edition mod and a handful of other, smaller mods that are compatible with Captain's Edition. I'll list them and the order in which they need to be loaded if requested.
As for Don't Starve, I usually use about half a dozen mods when playing, right now there seems to be something wrong with loading mods through the workshop for me though... -_-
I also HIGHLY recommend that everyone get Unepic ASAP!!!

I bought it right through Steam Early Access when it was on sale.
It's still only $7.99USD through Steam, the micro transactions that you're referring to are just for credits which aren't really needed to play the game.
It's a hard game, even on easy, but that's what makes it so awesome!
