BloodRayne. Though Rayne is more of an anti-heroine than a villain.
Eh, close enough I guess.

+1
I much prefer games with a dark hero or an anti-hero vs playing as the villain

depending on your view of the game, spec ops the line

The saddest thing is that there is no such thing as bad protagonist. If you act maliciously, i.e. killing men, raping women (or other way around), pillaging villages, betraying allies, you'd be left with no game to play. Thus the protagonist is always forced to do good deeds. No self-respecting malefactor would save kittens from trees, but you are forced to, otherwise the plot won't progress.
Long story short, they can dress it whatever they want, but you are always acting as a her, a champion, a vigilante.

"Good" and "bad" are relative concepts. One man's terrorist is another man's freedom fighter.

If you control it it's protagonist.
From human perspective there are none, I presume. However, from alien perspective there could be dozens of them. After all you are controlling an alien who should have his reasons for a genocide.

Technically, it's called "villain protagonist". But unless the game is strictly about being evul [and thus ABSURDLY hard to write, orders of magnitude more freedom and adaptability needed; not even any Fallout managed to get "being evul" right, let me tell you; Mass Effect does moderately good in this field - I just couldn't believe they won't let me overwhelm that little whore Alenko and slowly beat him to death for undermining authority in front of a witness, no less - that's only HALFWAY IN THE PROLOGUE! Gosh, I hated that guy with passion, a pretentiousness incarnate!] it's pretty much like the guy above said: In the end you go about saving kittens, slapping evil tyrants left and right, being continuously absolved of any guilt because of the "Chosen One" status and just occasionally refusing to give a nickel to a dying hobo or scaring a kid. Most of those "foul deeds" belong in the league of middle school retards mugging nerdy children of sandwiches.

Woah. I forgot black and white even existed. I tried playing it as an evil god, but my pet always wound up being a total flake & a weakling; the only productive thing it would ever do it kick down my own buildings and devour my followers. I think I gave myself carpal tunnel from slapping it.

Any Kirby game.
There is no apparent justification for how Kirby maliciously devours the innocent looking denizens of each world.
Kirby is a bad mofo.
