I mainly went this route because bookstore sections often group them together as "Sci-Fi/Fantasy." I imagine this section goes to war each night after the store closes.

It's the common use. So it's fine.
But, for example, in the case of warhammer fantasy vs 40K the main difference is the setting, not so much the players or what they can do. So you can say that they are both fantasy, just with a different setting.

If we're talking about written material and film, I've always enjoyed fantasy more than sci-fi but for games it's a hard choice ;~;

To me, sci-fi is just properly explained fantasy. Fantasy can just hand-wave everything away under the guise of magic. Good sci-fi should at least make an attempt to say why the fictional universe works the way it does, even if the end result is pretty much magic.
