Played The Witness since my birthday last last year, but still haven't 100%'d it. At least I've reached the endgame.
Those puzzles lying around are really hard to find
I think I also haven't finished Chrono Trigger because I got bored of grinding EXP (for Lavos), then I lost my save. I ended up reading the wiki which made things worse bc I saw how there are 'multiple endings' xD
I'm not that sure about this but I think I haven't finished ANY Zelda games.
Minish Cap - This one, I don't know if I did finish this but I specifically remember gambling for those figurines
Link to the Past - Reached mirror world then lost my save GBA. I did try getting ending using out of bounds (SNES), does that count?
Ocarina of Time - Cheated my way halfway in the game (checking cheats in PJ64 was a bad idea), then got bored. Might play this again someday and actually finish it
Majora's Mask - Reached the last dungeon then school happened, then lost my save

Brütal Legend, I simply couldn't beat the final boss. Same thing happened to me with the second campaign on Costume Quest (the winter themed one), the last boss was insane. Actually now that I think about it I believe I've never managed to properly finish any Double Fine game, huh, weird.
Sonic Adventure 2, Electronic Super Joy Groove City, Glare. Stuck right at the end of all of those.
Also, as a kid I never got through 8-4 in Super Mario Bros, I almost always died at 8-3 and never revisited the game after the 90's so I still haven't beaten it.

The only game I can think of that made me quit on the final boss is Pocket Zaurus on the NES. It's like Bubble Bobble (multi) and Haunting (Genesis) in that the final boss is unlike anything else in the game, so you're completely unprepared, and what you have to do is ridiculous.

Kingdom Hearts II. Wanted to 100% for the full ending, but couldn't get two of the needed items to drop after literally hours of farming for them. Figured I'd get back to 'em later, and that was . . . jeez, at least ten years ago.
Splinter Cell was more recent, as I got into it way late. Got up to the second-to-last mission, I'm pretty sure, and the difficulty was starting to get to me. Again, set it down to take a break and just haven't picked it back up again.

Yeah, I wouldnt call splinter cell series games great, but I still loved them
I remember getting Pandora tomorrow as a demo on some promotional disc
Then remember playing Chaos Theory and really enjoyed it.. And that is one of the games I never finished as well.. Got to some 9th mission in a bank I think. I was in a basement and needed to get out of it before bomb explodes. I never could get out of it.. maybe being a kid my brain couldnt get around the tactics needed there :D I tried second time IIRC and still got stuck at that point.. After getting it on UPlay wanted to try again but didnt get past first missions.. But Im determined, I want to play the game through, as it was one of my first games I played as a kid :D

I almost finished Huntsman: The Orphanage back when I got it. Then one day I accidentally clicked "New Game" instead of "Continue" and lost all the progress because of course that happened.
Needless to say, the game wasn't very good so I never played through it again.

Final Fantasy VII - lost my save file right before the final boss.
Harvest Moon: Back to Nature: lost my save file on the 4th year (the last year before considering the game beat).
Resident Evil: Dead Aim - the final boss was a real pain in the ass.
Alex Kidd in the Miracle World - the last stage was a pain in the ass.
Rune Factory 4 - ridiculous grinding required in order to proceed to the final arc.
Bravely Default - stopped at the Dark Knight fight, never returned to the game since then.
Cave Story - I beat it with the normal ending, but there's a difficulty spike before the final boss in the true ending route.

Games you nearly completed, but maybe a quest was too tough or the last boss beat you? I can start with a few:
Final Fantasy VII - never finished the last boss after trying a few times
Medievil 2 - also did not finish the last boss, too difficult
Limbo - some gravity related puzzle near the end was too difficult for me.
