Maybe is because it has been some time since I played this one but I honestly can't remember the dark part, just the odd ones like when you have to poison a crocodile.
Guess I actually forgot that part, spoiler: I remember a ladder puzzle and that one of the endings made the world go kaboom. Maybe whatever happened in the story in that part didn't leave that much of an impression on me as the train station from the menu floating in an asteroid field that used to be earth.
I've played this game all of the way through...really cool art-piece-as-a-game. It gets pretty dark at one point.

It's the observation room with the switch near the end. You...observe something before you go in there yourself.
