It's due to Steam's API. The API has a developer and a user version; Sites utilize the developer version, which can't receive certain account information, such as DLC ownership. Thus, anything that has even a single DLC, won't be registered by any Steam Community website as being owned. [Also not recognized: Removed games, and games steam is still learning about.]
On the other hand, scripts utilize the user version of the API, which can directly pull from the user's library, so you can use scripts to give you alerts if something on SG is already owned or not.
Sorry if that was already known to you, I made an assumption off your choice of phrasing.

As for Steam, to which I was referring I have heard many phrases - website, platform, API, application, desktop launcher, internet domain, database - I have heard and seen all sorts of synonyms.
