I can't remember the name, but there's this game I played a while go...
You are just a normal guy, but you are forced to face an evil being who is threatening the life of your true love and corrupting the whole land you live in!
Through the game, you realize that noone is going to help you, so you have to use the powers of the nature and the elements to enhance your physical abilities and defeat your enemies.
After going through inumerous trials and risking your life, you manage to break into the evil being's fortress. It's a dark place surrounded by death and fire, and it's agonizing to just be there, but you have to walk through it.
In the end you face the evil being, and he's tremendously powerful, being able to 2hit KO you even with end game gear!
After a though battle, when you finally defeat him, you find out that it wasn't the TRUE evil being, but a minion genetically modified to look like him... but at least, beating him gives you hope to rescue the love of your life...
Then this little guy shows up and tells you "your princess is in another castle", and you have to go through everything again!

Since I'm the only person to have ever finished Final Fantasy II and loved it, I'm gonna say the extended cut ending of FF2. If you've played the game, you know that many characters die and always right when you get to liking them. After you beat the game in utter sadness there is a beautiful bonus dungeon and I won't spoil it for you. I kept getting tears of joy the whole time I played that dungeon and I fell in love with the game. Very poignant and the only FF with a story that stuck with me (all the others are pretty disposable).

Okami, when Amaterasu is fighting with Yami alone and seem to lose her power then she regain it because of Isshun spreading her story to people in Nippon through pictures he painted. It's not sad though this part is really touching.

Suikoden is full of sad moments, I remember a scene with Ferid and his wife, dude, that was sad, if you played V you will know what I'm talking about.

And no,I don't mean crying in frustration because of how dumb/weird it is/crying because you want it so much and no monies/etc. I mean crying because the plot is sad.
Being the emotionless bastard I am,I never did. Closest thing was a few years ago when I read Narcissu,(try it out - it's free) but I just said to myself "that is really sad" and went on. I never found anything with a story even close to being as sad as this. I know it made a lot of people(who ain't as heartless as me) cry.
So,is there any game the made you cry?
