Hmmm...

I would say that my top three are these for the following reasons:

Dark Souls, because it marries beautiful combat, thrilling and challenging multiplayer, and an amazing world.
Final Fantasy XIV, because I spent a lot of time playing it and I've enjoyed it. Yeah, I know, you said you can't handle the sub. Neither can I (after my sub runs out in a few days I'm going to stay unsubbed at least until my winter break, for both financial and academic reasons), but I love it none the less.
Dungeons and Dragons Online, because even though I recognize it's many faults (pay to win, though it's all co-op so it's not a huge bother, grindy quests, no difficulty curve or coherency, arcane lingo and highly complicated mechanics that only a D&D player would recognize corrupted by years of gradual MMO-ificiation to the point where they're almost unrecognizable, etc.) I still keep coming back to it, at least a few months out of a year, and keep on playing.

There are tons of other great games out there that are close to the top, but these three are ones that I remember after years. Perhaps Deus Ex is more deserving than Final Fantasy XIV or DDO, but there are still reasons why I love these games more than others (even if Square needs to get its boss fights back to being interesting).
