I can't belive nobody mentioned Mafia before this post!
Definitely the best story in any games I've played, and that sad, realistic (different from the usual stupid heroic bozo stuff), masterpiece of an ending... well... let's just say I'll never forget that.

The list would go on and on and on if I added all the VNs that made me cry. Ever17 did not really make me cry all that much, but I did cry a few times. Also, you have to play the game 5 times to get the entire story. That was a little tiring, but it was worth it.

As I mentioned above, +1 for the best story of a game. :)

So many games...
Halo titles (pretty much the storyline, when you see friendly units getting killed, i consider Srgt Jonhson's death crappy but it made me drop a tear seeing an old buddy getting killed in such a weak way...), despite people saying these games are awfull just like COD, there's a huge difference in each of the games, COD is a simple copy paste of the previous title, halo isn't. Storyline progresses way better aswell. Every single one of them had a sad moment (Halo 1 is captain keye's death, Halo 2 my friendly units being massacred by the hoards of enemies/flood, Halo 3 the friendly npc deaths..., Halo ODST - the random storyline conclusion plus the ambient around the game is pretty cool imo, Halo Reach - damn epic game, it's a sad conclusion of the game, every single spartan dies or goes MIA...)
Gears of war franchise (sad moments even though moral is a huge price in this game)
COD MW2 (only COD i dared to beat SP wise after COD 3, and man i was impressed with it to the point of doing the campaign 3 times in a row...)
Metal Gear Solid titles (perfect games, perfect everything)
Final Fantasy titles (everything in general)
Half life 2 (everything, and the fact gaben is putting a hold on hl3 is making me sad, i want to see the conclusion of the game)
Portal 1/2 (storyline, epic music, just perfect...)
Resident evil (Mostly those moments when you see someone friendly die or turn into a freak ass abomination)
GTA IV (randomness like killing your lady because she keeps giving you the rings 24/7)
Mass Effect (played the first 2, sometimes there were choices that made me feel sad as i would end up loosing someone)
Bioshock 1/2 (storyline is epic, amazing games...)
Warhammer Dawn of war Retribution (final mission as the blood ravens)
PS: I could keep on going with the list, i just can't be bothered with it... And no, my emotions towards the games are mostly sadness followed by silence, respect and a bit of rage. I'm the type of person who doesn't like to cry, so i avoid it at all costs.

As in games that made you really sad and maybe even want to cry - possibly leading to tears.
Here's my list, in order of their ability to manipulate me:
No spoilers, please!
A very spoilery article from John Walker on Rock, Paper, Shotgun about games that made him cry. He adds To the Moon to his list in another article. I haven't played the games he talks about.
