when you get in nova prospect in half life 2, you see dead vortigaunt :'C
and in episode 2 the end with alyx her dad :'( although not as sad as vorti :/
oh and i also like kingdom hearts, made me sad sometimes, but donald duck always made me laugh :)

Mass Effect series (for many reasons, I cried, I laughed, I lived the story with my crew... then I raged and went completely numb...) The Suffering and The Amnesia scared the *** out of me.(don't try to pull out lame Dead Space, that was walk in the park).
The Fahrenheit (the way you played the game from the POV of a "killer" and then investigating the crime scene with a detective = amazing.)

Amnesia. This game makes you afraid of dark places.

last boss in Legend of Grimrock made me: WTF? WTF is this? Goddamn! What? OMFG. Why? And then I was like: that's very clever and unique, indeed. So the next game ending should be really REALLY original to impress me.

Mafia 1 and Max Payne 2. It's really emotional ending.
Also StarCraft 2: Wings of Liberty has a beautiful final.

Xenogears comes to minds first. More recently, some scenes from Mass Effect 3 really hit in the right place.
