the last games that did that were deus ex hr not a tear but still made me think a bit about life.And metal gear solid 4 one of the best endings of all games :/

Bastion was just perfect, especially this scene. Also Mass Effect series. Not much else, maybe Fallout: New Vegas.

The first three Phoenix Wright games. All of their endings gives you that good feeling you get when you experience a good story, and finishing the third one was extra emotional both because of the emotional connection you have with the characters and because of some spoilerific things that are revealed.
One game that I finished recently that had a very nice story was Silent Hill: Shattered Memories. It didn't make me feel emotional exactly, but, like Phoenix Wright, makes you feel good after finishing the games.

Planescape, Baldur's Gate 2, Flower, Bastion, Fable II (namely the 3 choices at the end, took me a while to make the decision), Call of Cthulhu: DCoE (until you get a gun and game turns into CoD), MGS4, DX:HR (reloaded the game 3-4 times just to save Malik) and prolly a few others I can't recall now.

Oh god yes, both of these games were phenomenal. It's incredibly rare to see games that rival the storytelling ability of film -- but when it happens, it's beautiful.
Sarif ending of DX:HR hit me especially hard, as I'm an Electrical/Biomedical engineer who's worked on a lot of the same things transhumanism talks about. That whole game made me get goosebumps.

Fuck, pretty much anything by BioWare has made me cry at some point, both from laughter and "OH GOD, WHY?!" Another game would be Knights of the Old Republic II. Most games don't have a good enough story for my standards. They're fun and I would play them again for the story, but they don't affect me, they don't draw me in to love the characters enough. Gears of War 3 surprised me a little at one point, because I was expecting one part to be a mildly over-the-top sequence near the end, a little like M's sequence in the second game. Emotional, but not quite there. Instead, I got what I was expecting a lot earlier into the game than I thought and it wasn't over-the-top at all from what I remember, and wasn't seemingly forgotten by the characters within a couple of levels, like said M sequence. I don't think it threw me off enough to make me cry (if I see something coming, I can prepare for it), but it did make my lower lip wibble.

And by that I mean you cried, you were happy, scared.. A game that actually made you show an emotion.
For me it would be Crisis Core: Final Fantasy VII. THIS GAME. THIS GODDAMN GAME.
To put it simply the ending made me teary-eyed. And when I think about it I get all depressed again.
