So there's a thread like this and no mention of Katawa Shoujo? Rin's "neutral" ending left me quite depressed (yeah, neutral my ass, that thing was freaking depressing). But still, that's some great writing that game has.
Then there's To The Moon. Without spoiling it, it was an extremely emotional game, but the ending just pissed me off.
Other games that were mildly emotional were Bastion, Cave Story, for whatever reason Don't Look Back (on Kongregate) and Half Life 2: Episode 2. I'm not even listing the scary ones because I know just the insane amount of hidden, really scary gems (none of which is Dead Space-like, nor anything near that).

I agree that Katawa Shoujo was incredibly well written and I'm also surprised at the lack of mentions. It's comprehensible that it is not that well known due to how odd it sounds superficially, taking it's a suspicious sounding game (dating disabled people) on the internet and all, but more people should definitely give it at least a read or two.
Most people who found out about the game through myself ended up liking it a lot. It's just fantastically put together.

Portal 1 (can't play portal 2 yet)
Team Fortress 2 (I remember the old UPDATE! days with a tear in my eye)
Killing Floor ( That shitshitshitshit feeling when you are the last man standing against 50 or more zeds with scrakes and FP around)
Prince of Persia (The cell shaded one)
Mafia 1 ( I love Tommy)
Half Life 2 Episode 2 :(

Deus Ex: HR, Mass Effect 1/3, Assassin's Creed, The Witcher 2, Fallout 3, Mirror's Edge. I can't really remember a lot of older games really having an emotional impact mostly because they tended to shy away from cinematic or narrative-driven ideas for technological reasons. I really enjoyed the first Deus Ex and the Monkey Island series though.

And by that I mean you cried, you were happy, scared.. A game that actually made you show an emotion.
For me it would be Crisis Core: Final Fantasy VII. THIS GAME. THIS GODDAMN GAME.
To put it simply the ending made me teary-eyed. And when I think about it I get all depressed again.
